Hey I need to do the same thing this winter.
If it helps, Mark at Vancouver Toyota quoted me $73 for a mk3 rear hatch seal (body to hatch). Mk2 is discontinued but mk3 fits like a glove.
Can you post some pics please of this project? I could use all the help offered, thanks and good luck1982 Terra Cotta P-Type

To be honest this diagram is not very good at showing how to remote the hatch glass and seal.
Here are some pics from my restore which show it much better.

If you've ever wondered how you remove the seal this pic shows you. You get a paint scraper push the lip over the metal hatch lip and then use another paint scraper and when necessary a flat head screwdriver to do the area around it then repeat moving around the hatch seal till its done.

I've done one from the inside and one from the outside (hatch that was removed from the car). Both worked equally well using a one inch paint scraper and a large flat blade screwdriver. Getting the scraper in there the first time can be a bit difficult, but as you go along it gets easier and easier.

I used wooden clothespins to keep the rubber pulled apart until I could work my way around enough to push the glass out.
