If you did not swap the sunroof yourself perhaps you should. Take the panel out (very easy) inspect the track run the motor to the closed and open position, if theres still grinding it has nothing to do with the panel. Its in the motor itself. If theres no grinding inspect your panel, the seal etc. you can also remove the wind deflector. You know process of elimination.
Get ahold of some shims for adjustment, if needed.

:!: :!: :!: :!: :!: YOU SHOULD GET A NEW SUNROOF SEAL BEFORE YOU REMOVE THE PANEL------$30-$40 U.S. FORM TOYOTA :!: :!: :!: :!: :!:

Also when you remove the panel yourself you can check for rust and do what you think you need to with it.

You need to remove the moulding around the opening to remove the headliner. The sunroof headliner is only attached at the front, so pop it off and slide it back, that completely seperates it from the panel. There are six ( or less HaHA) screws holding the panel on.

:!: :!: :!: :!: REMEMBER IF YOU ARE GOING TO TAKE OUT THE PANEL BUY A NEW GASKET :!: :!: :!: :!:
